This might be as designed, but when applying a filter to a layer that has transparency, the transparency info is not kept. For example, say I have a square image with solid red on the background and a second layer with a blue circle in it. If I apply something from filter forge, the whole blue layer gets filled in, not just the circle that should have been filled. This happens even when you lock the transparency of the layer. If you try the same thing with the built in Photoshop filters, it doesn't happen this way.

Filter Forge generates transparency information by itself. If you would like to keep original transparency, do this explicitly by adding Image component and use Get Alpha/Set Alpha components as needed.

I figured this would be the case, but it does work opposite of what most filters for photoshop do. I just thought it would be more intuitive for the user if it worked like other filters do. IT would be nice to have the option of telling Filter Forge to obey the layer transparency rather than having to add a get alpha/set alpha to every filter.

you can also apply the FF filter to a blank raster layer in photoshop (and others) and simply use blend modes to bring that layer and the others together or even just use opacity on layers in PS.

Yes, I agree that the current "automagic" blending logic can be a little cryptic. Probably, we'll have a window where experienced users can set how exactly to blend the source image with the generated image and whether to preserve transparency. This option will be per-filter, and will be set to "Automatic" by default.
